Background: Cell types in ventral midbrain are involved in diseases with variable genetic susceptibility, such as Parkinson’s disease and schizophrenia. Many genetic variants affect regulatory regions and alter gene expression in a cell-type-specific manner depending on the chromatin structure and accessibility. Results: We report 20,658 single-nuclei chromatin accessibility profiles of ventral midbrain from two genetically and phenotypically distinct mouse strains. We distinguish ten cell types based on chromatin profiles and analysis of accessible regions controlling cell identity genes highlights cell-type-specific key transcription factors. Regulatory variation segregating the mouse strains manifests more on transcriptome than chromatin level. However, cell-type-level data reveals changes not captured at tissue level. To discover the scope and cell-type specificity of cis-acting variation in midbrain gene expression, we identify putative regulatory variants and show them to be enriched at differentially expressed loci. Finally, we find TCF7L2 to mediate trans-acting variation selectively in midbrain neurons. Conclusions: Our data set provides an extensive resource to study gene regulation in mesencephalon and provides insights into control of cell identity in the midbrain and identifies cell-type-specific regulatory variation possibly underlying phenotypic and behavioural differences between mouse strains. Seasonal signals in GPS time series are of great importance for understanding the evolution of regional mass fluctuations, i.e., ice, hydrology, and ocean mass. Conventionally these signals quasi-annual and semi-annual signals are modeled by least-squares fitting harmonic terms with a constant amplitude and phase. In reality, however, such seasonal signals are modulated, i.e., they will have a time-variable amplitude and phase. Recently, Davis et al.(2012) proposed a Kalman filter based approach to capture the stochastic seasonal behavior of geodetic time series. Singular Spectrum Analysis (SSA) is a non-parametric method, which uses time domain data to extract information from short and noisy time series without a priori knowledge of the dynamics affecting the time series. A prominent benefit is that trends obtained in this way are not necessarily linear. Further, true oscillations can be amplitude and phase modulated. In this work, we will assess the value of SSA for extracting time-variable seasonal signals from GPS time series. We compare our SSA-based results to those obtained using 1) least-squares analysis and 2) Kalman filtering. Our results demonstrate that SSA is a viable and complementary tool for extracting modulated oscillations from GPS time series. [less ▲]

In this thesis, we want to understand some singularities in the character variety. In a first chapter, we justify that the characters of irreducible representations from a Fuchsian group to a complex semi-simple Lie group is an orbifold. The orbifold locus is, then, the characters of bad representations. In the second chapter, we focus on the case where the Lie group is PSL(p,C) with p a prime number. In particular we give an explicit description of this locus. In the third and fourth chapter, we describe the isotropy groups (i.e. the centralizers of bad subgroups) arising in the cases when the Lie group is a quotient SL(n,C) (third chapter) and when the Lie group is a quotient of Spin(n,C) in the fourth chapter. In order to enter symbiosis with its legume partner, Sinorhizobium meliloti requires regulatory systems for the appropriate responses to its environment. For example, motility is required for the chemotactic movement of bacteria toward the compounds released by its host, and exopolysaccharides (EPS) are required for bacterial attachment to the root or for invasion of the infection thread. Previous research has shown that ExoR/ExoS/ChvI as well as the ExpR/Sin quorum-sensing system inversely regulate both motility and EPS production, although the regulation mechanisms were unknown. We were able to attribute the ExpR-mediated regulation of motility to the ability of ExpR to bind a DNA sequence upstream of visN when activated by N-acyl-homoserine lactone. Furthermore, MucR, previously characterized as a regulator of EPS production, also affected motility. MucR inhibited expression of rem encoding an activator of motility gene expression and, consequently, the expression of Rem-regulated genes such as flaF and flgG. Binding of MucR to the rem promoter region was demonstrated and a sequence motif similar to the previously identified MucR binding consensus was identified within this region. The swarming ability of S. meliloti Rm2011 was shown to depend on a functional ExpR/Sin quorum-sensing system and the production of both flagella and EPS. Finally, we propose a model for the coordination of motility and EPS synthesis in S. meliloti. [less ▲]

The performance of SiO2/AlGaN/GaN MOSHFETs is described. The C–V measurements showed slight increase in sheet carrier density after applying 12 nm-thick PECVD SiO2. The devices exhibited gate leakage current of 5 .10 ^-10 A/mm. Small-signal RF characterisation of 0.7 mm gate length devices yielded an fT of 24 GHz and an fmax of 40 GHz, which are comparable to those typical for state-of-the-art AlGaN/GaN HFETs. [less ▲]

Huntington's disease (HD) is a currently incurable neurodegenerative condition caused by an abnormally expanded polyglutamine tract in huntingtin (HTT). We identified new modifiers of mutant HTT toxicity by performing a large-scale 'druggable genome' siRNA screen in human cultured cells, followed by hit validation in Drosophila. We focused on glutaminyl cyclase (QPCT), which had one of the strongest effects on mutant HTT-induced toxicity and aggregation in the cell-based siRNA screen and also rescued these phenotypes in Drosophila. We found that QPCT inhibition induced the levels of the molecular chaperone alphaB-crystallin and reduced the aggregation of diverse proteins. We generated new QPCT inhibitors using in silico methods followed by in vitro screening, which rescued the HD-related phenotypes in cell, Drosophila and zebrafish HD models. Our data reveal a new HD druggable target affecting mutant HTT aggregation and provide proof of principle for a discovery pipeline from druggable genome screen to drug development. [less ▲]

In this paper, we describe a novel iterative procedure called SISTA to learn the underlying cost in optimal transport problems. SISTA is a hybrid between two classical methods, coordinate descent (“S”-inkhorn) and proximal gradient descent (“ISTA”). It alternates between a phase of exact minimization over the transport potentials and a phase of proximal gradient descent over the parameters of the transport cost. We prove that this method converges linearly, and we illustrate on simulated examples that it is significantly faster than both coordinate descent and ISTA. We apply it to estimating a model of migration, which predicts the flow of migrants using country-specific characteristics and pairwise measures of dissimilarity between countries. This application demonstrates the effectiveness of machine learning in quantitative social sciences. [less ▲]

The present document addresses the topic of legal compliance of medical systems, that is, hardware and software devices medically used on people for clinical tests, diagnosis, study, and similar purposes, mainly with respect to EU law. The work briefly overviews the applicable laws and regulations and discusses the relevance on medical systems of concepts that General Data Protection Regulation (GDPR) covers in a wider scope, such as data protection and transparency. The document looks into the practical meaning of legal compliance in a medical system and in the software that defines its behavior. Granted that any lawfulness decision is a prerogative of the judicial authority, the document concludes by suggesting currently-available means, such as official conformity checks, standards, but also conformity guidelines during development, to build a reasonably compliant medical system, or to check for its conformity.
